after u beat all the boone things that try and blow up city hall i went to roll but because i used the all items cheat she went to fix the flutter with the red refactor but when i got transported im back at the old flutter area with no way to get out and noway go get rid of the refractor what do i do i wanna use the items to make weapons

There are always risks in using codes in Project64. Not much else I can say. I only use codes built in to the game itself and only use PJ64's codes if they can fix an emulation bug or something of that sort.
