Well, Clock Tower 3 OST was composed by Reiji Matsumoto, Norihito Kudo and cozy Kubo. I'm prety sure the trio hand their fingers in the earlier games too.

The Gitaroo Man music was from COIL, I believe.

Tsunami Bomb had a song or two in Disgaea, do they count as composers? What about all the 80's music in Vice City?

I'm not sure which of the square people it was, if it was even one of the regulars, but the music in Secret of Mana gets randomly stuck in my head to this day.

Also, the first Tenchu on PS1 has some awesome tracks.

I liked what Trent Reznor did for Quake 1, though I'm not sure he counts. It wasn't great music so much as an amazing ambient soundtrack that did a lot to enhance the mood.
